Version 4.2
I've summoned Daenerys in Westeros, and in about 100+ days later she left the realm but didn't happened (She didn't lose a war). Just a dornish lord captured the King's Landing i thought it's the cause but why now? Also now Commoner's rule Dragonstone but in interface they're still loyal to Daenerys. Here's some photos:

Is this some kind of bug? Should i take a backup?

Now I've started a new game and it seem's Daenerys didn't spawn. She's in game but in nowhere.
Was this on steam?
I have checked a savegame someone sent me from steam and it seems Dany is registered as a patrol so will stay patrolling at sea. Though its pretty apparent the user has cheated.
I have done some fixes and started a new game and Dany is working fine, so I am hoping it is now fixed, although I wont see until it is re-uploaded to Steam.
Yeah, that was on steam. I've done some changes via cheatmenu but i didn't thought it'll effect this much.
Wondering if cheats break game intentionally or game is just buggy :D Did not like huge reputation hits for recruiting the deserters parties... so I had to fix my reputation a bit in the menu

Cheating does not break the game intentionally, although it can cause unintentional behaviour.
I have a few more fixes to do today then I will upload the new version to Steam. Dany is fixed on my end, although I am not entirely sure what the exact issue was or if its a combination of many. I am also unsure if the fix will require a new game to actually work. Of course you carry on with your current game but Dany will probably still be broken, unless you have a save from before she spawns.
