For some reason I am no longer able to recruit from and villages of any faction. I raided some wildling villages for loot to get some money, so maybe that is why? If I raid a village from a certain faction, does it make every village not like me?

Probably because raiding villages lowers your honor, and the more you do it, the more the smallfolk might see you as some sort of loose cannon.
Just a guess, though. I don't raid villages myself, so I wouldn't know too much.
