In my game all mounted troops have them, nothing is changed for me.. Here are some examples:

I've updated the mod to v2.51 and started the new game. I don't know how is this possible.

The banners were removed for 2.51 so either he has not updated or maybe needs a new game for some troops to change gear.

Here's a fix for it, if that wasn't intended. Player had a guard spawn behind his back, so I moved player's spawn closer to the tavern.

Not very far, guards are still within few metres, but now you have some time to react/run away. There were also some flying sacks.

Hmm, I can't replicate this issue. They seem to pass normally through the siege ladder. When did they got stuck? At the end of the battle? Maybe some enemy units were on a house roof or other inaccessible place? Were those archers, who were told to avoid melee?
It seems that this is a native scene, there shouldn't much problems with it...
At the beginning. Some passed and then all of the sudden this happened. I ordered them all to charge, but these few just stood there and did nothing, they weren't even defending themselves against an enemy. And this is not the only scene where they stay still and do nothing, but this is the only scene where they block a passage.
And to answer your last question, no! Those were not archers.
