Stoney Sept does belong to the Riverlands, however; there are two issues with Stoney Sept you can not ignore. First, Stoney Sept is a religious city and the Septons are in charge. A knightly family the Wilbert's, who are pledged Riverlands have the duty to protect the town. Secondly, Ser Wilbert is executed prior to Eddard Stark by the Lannister's, this shows the Lannister's were moving to a war footing after Eddard Stark was arrested for treason to ensure their lines of communication across Westeros. Note that Ser Wilbert's sons joined with Robb Stark following this event, they did not join with the Riverlands.

In a nutshell, by the time Eddard Stark is executed which is basically the start of this game's time frame it is not supporting the Riverlands (its knightly family is either dead, at the hands of the Lannisters, or off joining Robb Stark) and it is allowing House Lannister to freely pass through it's area. This is why it has the distinction of being a Lannister city in the game.
